Other tools like Asset management helps in keeping track of software assets in each devices, outdate applications, blacklist or white list applications are really help.
In my experience, it is not possible to 100% protect or fool-proof a system. Patching every little vulnerability renders the system useless and nonfunctional.
Over all software is having very good reporting and giving very good visibility on endpoints.
The dash boards and admin control boards need a bit more customizations. Sometimes the machines are freezer while running vulnerability scans.

A few applications require a manual download of the updates to be added to Patch My PC to be deployed. That's not a PatchMyPC limitation but a software developer restriction.

Limited Customization, users cannot add their own applications to the catalog, which limits the scope of updates that can be managed through PatchMyPc.
You can tell they have an overall interest in having customer, or potential customers, succeed with their own ConfigMgr/Intune endeavors. Great company to work with.
